Captain Fauzia Najjemba was inspirational on the day, scoring a brace with the second goal coming in the dying minutes of the game.
Tooro Queens opened the scores through Mary Kabuculezi with an easy finish inside the area in the 23rd minute.
Kampala Queens had the chance to level matters immediately but Najjemba at the mercy of the goalkeeper failed to find the target when Sophia Nakiyingi laid her up.
Najjemba however, paid for her missed effort, converting from the spot after Lillian Mutuuzo was brought down inside the box by defender Jamila Nabulime, four minutes from the break.
On the other hand, Tooro Queens also got several chances, beating the Kampala Queens defence for pace but still failed to take them away.
In the second half, Kampala Queens kept surging forward and got a few half chances but lacked calmness inside the area.
Inside the third minute of added time, Najjemba took matters into her own hands to score the winner and send Kampala Queens to six points in three games.
Both Tooro Queens and Kampala Queens will return to action on Saturday with their final group 1 games coming against Uganda Martyrs High School and Makerere University respectively.
